The reason behind all of the issues are all to do with how the mod is interfacing with the game logic. There are a myriad of different eventualities when it comes to messing with stuff like this and it takes time to get down the correct approach for each situation.
I have completely overhauled all of my mods within the past day or so and they should all be a lot 'cleaner' now.
